Lord Asriel has opened a bridge to a new world, and, distraught over the death of her best friend, Lyra follows Asriel into the unknown. In a strange and mysterious abandoned city she meets Will, a boy from our world who is also running from a troubled past. Lyra and Will learn their destinies are tied to reuniting Will with his father but find their path is constantly thwarted as a war begins to brew around them. Meanwhile, Mrs. Coulter searches for Lyra, determined to bring her home by any means necessary.
As all paths converge on Cittàgazze, the search for Will's father becomes more pressing. Jopari and Lee try to locate the knife bearer, but the Magisterium are in close pursuit. Ruta updates Serafina on Asriel's plans, but Serafina insists her duty is to Lyra. Mary consults the I Ching on her task after bidding goodbye to Angelica and Paola.
Lyra and Will find allies who can help them in their search for Will's father. The Magisterium learn something shocking, and Mrs Coulter meets a formidable foe.

In search of the knife, Will and Lyra try to gain entry into the Torre Degli Angeli. Lee finds Grumman—or Jopari, as he is now known—and they take to the sky in search of the knife bearer.

Whilst the Magisterium refuses to acknowledge this new world exists, Mrs Coulter interrogates Katja, an imprisoned witch. Lyra crosses paths with Will Parry, who she reluctantly teams up with. While exploring the city, they meet children who warn them about Spectres. Although children are unaffected by Spectres, they can consume the souls of adults.
At the witch council, Lee Scoresby reveals he is seeking out an explorer who could offer Lyra protection. Against Serafina's wishes, Ruta tries to rescue Katja. Lyra realizes there is an Oxford in Will's world too, and he reluctantly agrees to take her.
Based on Philip Pullman's third book The Amber Spyglass, the third season is the series last.
The rebellion against the Authority becomes open warfare, with Asriel working to build a new Republic of Heaven. But to achieve his ends he needs the Subtle Knife, which is currently in Will's hands.
