A mysterious figure in the distant future chronicles the legacy of Babylon 5 and the Interstellar Alliance.
Sheridan returns to Earth, following total victory over now deceased President Clark, to face charges over his actions during the Earth Alliance Civil War. Meanwhile, Delenn organizes a history-making Alliance that would usher in an era of peace and unity across the galaxy.
Sheridan commands the final assault on President Clark's forces with the help of Garibaldi, Franklin, Lyta, and the Mars Resistance. Meanwhile, Marcus is determined to find a way to help Ivanova, whatever the cost.
Garibaldi desperately tries to convince Lyta and Franklin that his recent behavior was caused by Bester as they organize a rescue for Sheridan. Meanwhile, Ivanova gets word that a trap has been set at the fleets' next rendezvous point by a group of completely new advanced-technology destroyers.
In a bleak room, an Earth Alliance interrogator ruthlessly tries to force Sheridan to admit he was under alien influence and deliberately worked to undermine Earth.
After arranging for the arrest of Sheridan's father, Garibaldi urges his former commander to come to Mars to arrange a rescue operation, and must decide whether or not to betray Sheridan to Clark's forces. Meanwhile, Franklin and Lyta arrive on Mars with their cargo of frozen telepaths.
As Sheridan's forces continue towards Earth, Garibaldi is finally allowed to meet his employer, William Edgars, face to face on Mars, and after a telepath assisted interrogation, is finally told what he must do to gain Edgars' complete trust. Meanwhile, Dr. Franklin discovers that Lyta can influence the Shadow modified telepaths.
Following the destruction of two refugee transports, and the killing of 10,000 unarmed refugees by President Clark's forces, Sheridan assumes the offensive in the Earth Alliance Civil War, starting with the liberation of Proxima III. Meanwhile, Londo tries to convince G'Kar to sign a joint Centauri-Narn statement in support of the war against Clark.
In Minbar's capital city, the Warrior Caste demands the surrender of Delenn and the Religious Caste. On Babylon 5, Bester makes a disturbing offer to an increasingly desperate Lyta, and Sheridan is compelled to act after receiving horrible news from Ivanova.
Sheridan hatches an eccentric plan to convince the League of Non-Aligned Worlds to accept White Star patrols along their borders, while Delenn seeks help from Neroon to end the civil war that has broken out on Minbar.
Garibaldi receives his first assignment from his mysterious new employer - helping someone get on and off the station without having to pass through customs. Meanwhile, Ivanova makes preparations for the first broadcast of, The Voice of the Resistance, in an effort to combat President Clark's propaganda campaign.
Amidst increasing caste tensions on Minbar, Delenn investigates attacks on the ships of races allied with the Minbari. On Mars, Franklin and Marcus attempt to persuade the Mars Resistance to assist Sheridan in opposing President Clark.
Marcus and Franklin meet their liaison to the Mars Resistance, but are unexpectedly greeted at gunpoint when they are suspected of being spies. Meanwhile, Sheridan confronts Garibaldi about his recent attitude, and the rift between the two men continues to grow wider.
When her clan questions her reason for taking Sheridan as a mate, Delenn is summoned back to Minbar to undergo a ritual that draws out memories of her past, where she uncovers a surprising Minbari secret. Meanwhile, Sheridan sends Marcus and Franklin to Mars to make contact with the Mars Resistance in hopes they will aid Babylon 5's resistance against President Clark.
A team of ISN reporters arrive on the station claiming that they want to do an objective and truthful story on Babylon 5. Although the command crew are reluctant, they take a chance that their side of the conflict will be shown.
Bester comes to Babylon 5 with information about President Clark's plans to discredit the station. But there's a price tag attached - Bester wants to visit Z'ha'dum and look for any leftover technology that might help revive his comatose lover. Meanwhile, Garibaldi resigns his position as Security Chief.
In the final hours before the Shadows and the Vorlons meet Sheridan's alliance at Coriana VI, Ivanova and Lorien await the last of the First Ones in a remote sector of space. Meanwhile, in his new role as Centauri Prime Minister, Londo seeks to remove all Shadow influences from Centauri Prime before the Vorlon planet killer arrives.
As reports that the Shadows are also destroying entire planets begin to emerge, Sheridan continues putting the pieces in place for a final strike against the Shadows and the Vorlons. Meanwhile on Narn, Londo and Vir make preparations to assassinate Emperor Cartagia.
With the Vorlons now destroying whole worlds, Babylon 5 is struggling to cope with the incoming refugees, and with the Vorlon ambassador still aboard the station, they cannot make a move without him knowing about it. On Centauri Prime, G'Kar faces continued torture at the hands of Cartagia.
Ivanova and Marcus take a White Star out to search for more First Ones to aid in the war against the Shadows, while Londo tries to convince G'Kar to swallow his pride. Meanwhile, Zack gets a lead on rescuing Garibaldi from his unknown captors, and a mysterious spacecraft makes its way towards Babylon 5.
On Z'ha'dum, Sheridan floats somewhere in-between life and death. Meanwhile, G'Kar and Marcus continue searching for Garibaldi, despite being pursued by agents of the Centauri.
In the aftermath of the explosion on Z'ha'dum, Sheridan is presumed dead and Garibaldi is missing. Delenn struggles to keep the alliance against the Shadows together, and Londo takes up his new position on Centauri Prime as security advisor to the Emperor.
In 2262, longstanding conflicts between telepaths and normal humans lead to a major clash on the space station. A new captain takes over, and Sheridan continues Babylon 5's peacekeeping mission by forming the InterStellar Alliance.
